I found two of the same definitions for the said word above
The kanji you use changes the meaning. The usage note already explains this, but:
始 め - meaning "the start / beginning"初 め - meaning "the first / first time"
PS: Should this be indicated more clearly... probably :D
Bonus: はじめる is always 始 める, never 初 める
Yes, as above - different kanji, slightly different meaning. They're not duplicates.
You can even have words that are spelled the same, but have different meanings (in this case, one has a different context to the other). The difference is the kanji (and pitch accent) to reflect this.
